I am going to go for Platinum for both games. My question is what do I do with the save files? Do I do one playthrough through part 1 and then overwrite the save file for my 2nd playtrough? Also what do I do with part 2 as well.

It's okay to overwrite a previous save file if you already have the trophies. When it comes to Infamous, you're playing once as good and once as evil. Are you planning to return to one side of the force or the other after you've already gained full commitment to said powers? If so, creating multiple save files is the obvious choice. Otherwise, overwriting data won't overwrite the trophies you've already taken in.
I wasn't going to go back. I was going to pick up most of the trophies on the first playthrough first and then cleanup the evil ones on the second. Are you sure this causes no issues with the game or trophies because I thought I read somewhere that it did?
Also can part 2 be done the same way.

What I did when going for the Platinum in Infamous was played through the good side first. Most of the game's trophies can actually be unlocked in one playthrough. As far as save files go, I think I did make a separate save file manually just in case. Though, unless you're thinking of going back to a save file you really won't need to do that. It's the same game whether you're good or evil. The only thing different is the measurement of how just or vile your actions make you.
Whichever path you've chosen from the outset, it doesn't take much time on the second (if that is you've done everything necessary through the first part). Collected blast shards, for example, won't transfer to your next game. In a case like that it's better getting them all the first time instead of removing the save file you've worked so hard on.
Where Infamous 2 is concerned, it's not a game I've played myself, but I'm thinking the same rules apply. Just make a separate save file to lessen the worry, and delete the file later (if need be) after you've cleared all the trophies. It's better to be safe than sorry.
Once you've started a new game, your stats from the previous game won't be there. If you've just started on a new game after completing a bunch of stunts and picked up a bunch of blast shards, overwriting that data I'm thinking would be erased. You're talking about balancing games between two different save files, right? In the end, it's easier tackling most of the trophies on a single save file. Getting most of the game out of the way the first time clears up the rest of it, what little is left.
