Im not sure what you mean by colored rocks.
But that Ark bounty is something you should have received during the main story from Framboise, a cat lady person. While you were in Balandor Castle. You basicly go do it, beat up a incorruptus. Go back to Fromboise, and your avatar gets its very own knight. It will be a pretty basic one tho. It will require doing online quests and building up your GR to get better armor and weapons for it.

What like these stones? They are just cosmetic as far as single player goes. But in the online portion you can populate your own town with stuff like this that serves both as a cosmetic and stat boosters. But Georama stats is a another discussion on its own.

^^ Those stones are mostly harvestable as well ^^
The "black holes" are portals. They lead to "unstable" & "chaotic" versions of their realm.
Unstable & chaotic are just ways of describing area difficulty. Some players refer to them as tiers

The rocks i noticed are in similar shape to this one
but they are glowing.. have have a colored line on the top (on some of them).
there's one in the dogma drift.. it's bluish i think.. but it's on a ledge..
this is offline.. i'm only playing the game offline for now.
**currently i'm at the last boss i think.. 3 knights vs 2 knight battle.. keep getting killed though..
my other characters are level 55... yet Leonard is level 48.. i don't have any money or items to create anymore accessories for Julie's knight..
I just realized it.. since i didnt' read the instructions. you can control your characters via R1 + arrow buttons?
i had trouble with one of the wyrm during hunt level 55+ REQUIRED .. none of my character has air attacks but they keep standing behind it.. that's when i noticed there's an option to comman them to keep their distance while i'm attacking it with the dragon knight..
also.. can all my character transform to knights at the same time?

Oh ok, those things. Theres 3. Black boulder, White boulder and a Red Boulder. They have no purpose to the story, they are just decorations offline. Online in Georamas you can harvest Ores, Fossils and Crystals from them respectively.
The R1 + Arrow commands lets you give orders sorta to your two companions that affects how they fight.
R1+UP
Fight as they see fit (as it says)
R1+LEFT
Focus in 1 Target/Point, good for breaking points or attacking a specific part for drops they are very constant in that.
R1+DOWN
Fall Out, is good to make them keep their distance.
R1+RIGHT
Attack Different Enemies, is good when you have more than 1 mob that are weak and helps you to clean the place faster.
Holding circle while you are out of battle will do a command to make your companions also stop fighting.
There are also cues. Holding down the R1 while in battle will make button show up next to your companions life crystal thing. Pressing the corresponding button will make them do a action in accordance to what Tactic you have them set under. Its useful for when you are hit with a status ailmet and one of your companions has the neccesary spell to heal you.
Oh, and yes if all 3 characters have access to knight tranformations you can all 3 be knighted up. Offline only for the most part.

In the Rifts "black holes" as you say . Have chests in them. After a certain point in the game they appear in various locations in most of the map destinations. They are basiclly labyrinths with loot at the end. If memory serves in each one there is 4 chests either all located in the very middle area or scatered out the whole place. The chest have armor and weapons for your avatars knight, rare monster drops and consumables. While each of these rifts when entered from different areas look the same according to the map. They are all still different according to how it lets you travel by them and each indivdual rift has its own set of chests.
And no there is no way to literall avoid enemies. You just run past them if you dont wish to fight.
