I bought the game on PS3 but I couldnt transfer it to my VITA. So I talked to Square Enix, they told me to go to my download list on the PS VITA store and download it from there but when I go to my download list on my VITA it says "Cannot be downloaded to PS VITA"

Yes, you can use content manager by plugging your Vita into your PS3 to transfer applications, music, videos, and whatnot. It's how you get most psOne classics to work on vita, but it isn't working for FF3 at the moment.
That's weird, Square Enix themselves announced on their page that FF3 does work with the PSV, a user on this thread even posted he downloaded it just fine on his PSV (though he had to buy it through the PSP PSN store)~.
Maybe try asking them which steps did they follow to make it work on the PSV~.
Final Fantasy 3 is not listed as a Vita-certified game in the Vita Playstation Store, so the Vita will not allow you to download it, or transfer it via the Content Manager. Someone at Square Enix thinks that the game works on the Vita, but that doesn't matter. The game has to pass Vita certification testing at Sony, before it will be available for use on the Vita. I'm guessing that didn't happen in time for this week's Playstation Store update, but the game should be available for the Vita soon.
The game works on vita perfectly, anyone who downloaded it fast enough is surely enjoying it, while we have to sit around and wait for them to "check its Vita compatibility". Honestly though, Sony is probably just checking to ensure there's no way to use ff3 to exploit the PSP's emulation layer and allow people to homebrew their vita. I guess it's a good thing and worth the wait(as long as it's not too long...), I want nothing more than for the Vita to do well.
I REALLY HOPE THAT SONY FIX THIS, I MEAN, IT'S NOT FAIR, ALL PSP TITLES MUST BE COMPATIBLE WITH THE VITA, SAME FOR THE PS1 TITLES. PLEASE SONY, DON'T DELAY ON FIXING THESE ISSUES, WE ARE THE CUSTOMERS AND WE DESERVE THE VERY BEST FROM YOU GUYS. PLEASE, HEED OUR WORDS!
