Lets take it for a test.

For sake of example I will use MGS4.

Lets say that MGS4 is lagging when you play it.

Go to Game/Game Data Utility and delete all the data files related to MGS4. Note: No, this will not delete your game save files; those files are saved under a different location.

Now insert/run MGS4 and all the game data related to the game will be reinstalled. Once this operation has finished the game will start.

Take the game for a test and run and see if the lag issue has been resolved. Let us know how it went.

If you haven't tried.

Hold the power button until you hear a fast double beep. This will bring up the factory restore menu. Choose #3 and it will only check your hard drive for errors.  This sometimes fixes blu ray drive related issues.

If that doesn't work the only other things you can try are to replace the harddrive or replace the blu ray drive.
