Sony most likely will need a firmware update on PS3 to allow you to see your Vita trophies on PS3 in the future...

ok so just to calirfy you dont see the trophy on your PSN Game tag

But it does count on towards you rightttttt!!??!?!

Yes, they do count towards your overall trophy count, you just can't see them when you are on your PS3.  I verified this by logging on to my PS3, seeing how many trophies I had, and then I started playing Uncharted on the Vita.  I got a trophy, synched it with the servers, then logged back onto to my PSN account on my PS3.  I checked my trophy amount and there was one more trophy posted than I had before.  So, yes it does count towards your overall trophy count and/or level but you cannot see it on the PS3.
