They should be different modes Escape. Arcade is like a jump in a play kind of thing. Story mode is for the main story like any other game. Unless someone has heard otherwise?

Ok I got it. Lets split it into the three scenarios that can apply to the boss. Good, Evil and Neutral. We can eliminate Neutral maybe since not many games even do that.
