Gonna have to give it to the Space Nazis.
The Chimera were beaten by a small group of average humans in a world war 2-ish era. The Helghast are set in the future. They have advanced technology and double the capabilities of humans.
Infantry is a close call. I think the Helghast have it, though.
In an armor battle, the Helghast win hands down.
You also have to take into account that the Chimera were defeated at the destruction of a few key structures. The Helghast lost a lot, even their leader. They managed to transfer leadership (roughly, I might add), and came back stronger than before.
Helghast also have a lot of air superiority, as well.
I love both games to pieces, but I think the Helghast take this one.

I forgot to mention leadership. If Radec (or Visari or Stahl or Orlock) were to die, the Helghast would still be able to function well. These leaders don't play a huge role in combat, but command and inspire their armies.
Daedelus, on the other hand, is a hive mind. He completely controls his army. They are unquestioningly loyal. The problem with Daedelus is that if he dies, half of his army will go feral. This causes infighting, and can lead to many deaths on the chimera side.
