Heavenly Sword had one of the better stories out there.

Spoiler Alert

I think Read Dead Redemption had the best story, because you really got to know John Marston and relate to him. Even at the end when he dies I actually felt emotions for him which shows Rockstar did a really awesome job at making the storyline and characters themselves.

In my honest opinion, there are not very many PlayStation®3 video games that have strong narratives. Uncharted: Drake’s Fortune, Uncharted 2: Among Thieves, Heavy Rain, and Metal Gear Solid 4: Guns of the Patriots are fairly strong in the storyline department (overall) but I still prefer the storylines in video games such as Silent Hill 2 and Metal Gear Solid 3: Snake Eater to the storylines in these video games (call it personal preference). With that being said, there is one video game on a competitior's video game console that I believe is the bee's knees but this is not the Off-Topic Discussion section (take that for what it's worth)...

I agree 100% with MGS3, never played silent hill 2. MGS3 was just perfect, with twist and turns at the end it made you question your motives and your own ideology I think it was a great game from begining to end.

I know it doesn't sound original, but Silent Hill 2 is my top. A close second would be GTA: San Andreas, many people will tell me I am wrong on this one, but I liked it.
